Will Halo Wars DE achievements affect GS, I am pretty sure that the stats are saved on another website but because it has not been added to the list of games (like halo 2 for pc) I am not sure.

Yes, they do affect your gamer score. I have played it on pc and it does (halo 2 for pc also does, but not for waypoint it seems)
I believe 343 stopped supporting Halo Gamescore on Waypoint. All the achievements will be on your Xbox account…
But Halo Waypoint ‘Halo Gamerscore’ does NOT include:
- Halo Wars DE
- Halo Wars (360) (was there, removed)
- Halo 5 Forge
- Halo 2 Vista
