I think I may have missed something. Can anyone explain why the Covenant are fighting the Prometheans during this game? I’m at a bit of a loss here. Jul M’Dama (or however it’s spelt) is (was) the “Right Hand Man” to the Didact. So during Halo 4 the Covenant were teamed up with the Prometheans. What happened between H4 and H5 to make it so that Jul’s faction was now in battle with the Prometheans.
I really love the lore, so I’d like to understand this better if people have answers that I may have missed from the campaign or EU.

Ok… ya they kind of brushed right over that. I hope they come out with some Terminals or something showing more back story to Cortana and Warden leading up to Halo 6. Similar to what they did in Halo 4 and expanding the story of the Librarian and the Didact.
I took it as the Didact was controlling the covenant forces so they were sort of worshiping the forerunners (as they always have). Now that the Didact is dead and Cortana (a human creation) is trying to assume the Mantle of Responsibility the covenant are against that plan. The Prometheans are defending her and the Covenant don’t want her to assume that role, so they are in conflict.
Just my take on things, not saying this is for sure the case. If others know more (based on books/comics/etc.) please help up out here.

The title hand of the Didact that Jul took up was of his own invention. He decided to basically use religion to make and control and splinter of the Covenant.
In the first mission remember Halsey is where the Covvies are, chances are Cortana was trying to take her out. In other missions, Cortana was basically designed to help kill Covvies, so chances are it was just habit and theyre general annoying "if its shiny poke and steal it" attitude that got them on the hitlist.

No problem, highly recommand the books. They also continue the story told in Ghosts on Onyx, which continues First Strike, Which continues fall of reach but you don`t really need to have read those 3 to get whats going on.
