Think about it this way, if the Forerunners, with all their advance tech at their disposal, had a difficult time dealing with the Flood, what chance does the covenant have against the flood?
the flood always wins, I mean they actually kinda did beat the Covenant, they took high charity down in Halo 2 and have killed countless covenant and continue to come back, the only way to hold back the flood is firing of the rings.

That’s because the Flood were never made an active priority in any engagement between the 2. By the time they arrived on High Charity the brutes were still more worried about wiping out the elites and starting the Great Journey.
When the special operations lances got onto Truth and Reconciliation they cleaned out the Flood pretty good except for scattered infection forms.
I’d say the Covenant could win, but it all depends on the circumstances.

No matter how many weapons the Covenant possess, the Flood would win since it’s a parasite…besides it has been proved in the past Halo games that the Flood can beat the Covenant.

The flood. Always the flood 
There’s very few scenarios beyond the covenant orbitally glassing them that result in victory for the covenant. Even then, it gets complicated.
I don’t know; the flood are pretty bad but the covenant has numbers
maybe the real threat is who is behind everything
