I thought that the remaining covenant and the UNSC had a truce. Anybody know why Master Chief is fighting them?
The Arbiter’s Faction declared peace, not the rest of the Elites. Many of them still want to continue the war.
Going on my theories from Glasslands, the Arbiter is eventually overthrown and replaced by a new leader who seeks to reestablish the Covenant and lead it to Requiem.

what about the shipmaster will the have to kill him then after if they over throw arbiter they still got shipmaster to fight back

Assuming your referring to Imperial Admiral R’tas, I’m afraid a Fleet won’t be useful in a civil war. In Glasslands, its stated that if the Civil War was to break out, it would consist of Keep to Keep warfare. There, the numerous Loyalists would be victorious.
Also, they did not just plan to assassinate the Arbiter, but to discredit him before everyone. Killing him is as important as killing his ideals, quite right.

Anyone read Glasslands? At the end of the novel an explosion goes off near where Dr Philips is and it is stated that it is not The Abidding Truth which did it. This third faction may be the enemies we face in Halo 4 on Requiem
My guess is that it’s a different faction of Covenant (from Glasslands) that want to stick to the old ways and annihilate humanity still.
We will probably have to team up with them again to overcome the Forerunners.
