A theory is Cortana messing with him during cyro sleep, though there is holes in this theory.

If you listen to the in game dialogue, she changed his armour’s FIRMWARE, the operating system his armour runs on. How would she be able to actually physically change the appearance of the armour without waking him up from his cryosleep? Its just 343’s version of the design, since canonically it is still the same Mjolnir Mark VI armour from Halo 2 and 3. Think of it in the same way the changed the appearance of the Elites, grunts etc and how drastically different they are to provious games. Its just the art style of a different company.

It did seem strange how it changed just like that…
In reality, changing software or firmware doesn’t affect hardware. In Halo, changing the software or firmware alters the hardware. Its Halo. Simple.
I think the armor looks nice. It’s just the inconsistency that bothers me.
First, there’s this image. The armor the SPARTAN’s are wearing is the same as what chief wears in Halo 4’s campaign; Mark VI. This implies that the change was nothing more than a graphical update and this is what Mark VI has always looked like. Of course, there’s one problem with this: Based on what we see in the Prologue, we can come to the conclusion that it takes place before the Mark VI’s existence. It could be said “maybe Mark IV and Mark VI looked very similar”, well, that wouldn’t make much sense either because here’s an image of Chief wearing Mark IV in Halo 4: Forward Unto Dawn and again in Halo: Legends.
Secondly, here’s this image; the graphically updated Mark VI that Chief wears in Halo 2: Anniversary. Now, it could be thought “maybe 343i decided to go with the old design and this is the way Mark VI has always looked”, well, now we’re forgetting Halo 5’s cover art and the E3 2013 Halo trailer.
I don’t really care. I think this variant of the MARK VI armor’s a lot cooler than the previous ones.
I remember Frankie said in an interview after the Halo 4 announcement trailer was shown at E3 2011 that “there’s some story that’s behind his new look, but also there’s a sort of interpretive part where you’re just moving things forward. But there are some specific reasons why he looks the way he does and why his behaviours have changed, so you’ll see in good time.”
Obviously, there was no explanation given in the game itself. The only official explanation I’m aware of is from Halo 4: The Essential Visual Guide, which says that the chief’s armour was “fully upgraded by Cortana.” I wonder if the game was originally meant to contain a more explicit reason for the change, and if so, why was it cut?
