Carter’s “reading suggestion” to Halsey

What does he mean when he says “Just making a reading suggestion, ma’am.” in response to “Are you threatening me, commander?”

Does it mean that he’s making a suggestion based on where she’s currently at/how’s she acting, or is it related to his comment about her “interfering with SPARTAN deployment” (or whatever the quote was; been forever since I played that mission)?

Been a while for me too… It seemed to me like he was defending Kat. Right before he tells her about civilians interfering with a Spartan deployment, she threatened to have Kat penalized for trying to access the data module they were tasked to retrieve. So he was pointing out to her that she can make threats all she wants, but two can play that game.

This is pretty much it. Kat and Carter are the only living members of the original Noble Team by the time of Reach, so they go way back. His “reading suggestion” was a threat in order to protect Kat; you can tell because Kat gets a smug look on her face when he says that. There are other factors, as well. Typically a squad leader will often try to defend the actions of their subordinates when said subordinates are being chewed out. That’s just a military thing that stems from soldiers bonding with their fellow soldiers, especially ones they’ve been serving with for a long time. The fact Halsey isn’t Brass just makes it worse. Plus, Halsey has a soft-spot for Spartan-IIs since she’s the one who created them. Thus Spartan-IIIs don’t get any special treatment from her. I guarantee you had Kat been a Spartan-II, Halsey wouldn’t have threatened her, and Carter was probably well aware of Halsey’s personal bias, which combined with her civilian status made the threat even more insulting.

She probably couldn’t have had Kat locked up anyway, making it an empty and hollow threat. Halsey wasn’t well-liked, even at ONI, and the UNSC would have never locked up a Spartan during the Human-Covenant War - especially not during an invasion of Reach of all places - unless they were a traitor.
