So I used a USB flash drive on my Xbox 360 to get all my old Halo 3 files out and into the pc. After a bit of research I found some software that could convert the gametype, map and screenshot files into ones that are usable on pc. But I never found any way to convert the theater clips.
So I was wondering if there was a way to convert the files into files that I can use in mcc pc. All of the files before conversion are just a bunch of numbers and letters and no filetype ex. clip00000000588636E11 or E0001E25486E247D

There is no way to get old X360 Halo 3 clips working on the MCC. The H3 MCC version is very different from the classic version code wise, so no files will ever work from the classic version as far as theater clips go. Heck, even old theater clips from previous MCC versions will fail to work after an update.
You can see screenshots from h3 on waypoint. If you change your gamertag you have to play h3 once again with your new gamertag to ve able to access them along with your stats.

unfortunately the conversion of your files is impossible with the old software, on the other hand the thing that you can do it is to transfer your files in the cloud of the xbox 360, then to launch halo 3 classic on a xbox one, to look at your video clips at the same time to make a video recording since your xbox one.
