I went through all the campaigns (excluding Halo ODST) on legendary solo, it shows I completed every mission on the game but not on Halo Waypoint, the achievement was not unlocked either
Were you connected to the internet when you played? That might be why nothing synced up.

I was, someone told me they think it was certain skulls I was using to just blast through it

That’s probably why. If you have any 0x skulls enabled, the achievements won’t always unlock. I say “always” because there have been conflicting reports on whether or not using a 0x skull matters. Some say it doesn’t and some say it does.
