Basically in Halo CE you were going against one small fleet of covenant and whoever they had on board at the time, not the entire covenant military. Brutes were at different locations, doing different things. The Elites were considered higher quality soldiers at the time, which is why they were the ones chasing you.
As far as the Battle Rifle keep in mind necessity is the mother of innovation. New weapons will naturally get developed in war, and once they are devoloped, it isn’t like EVERY planet will get them within a day or two.
In Reach you’re obviously on planet Reach, then on CE you’re on the ring world. In Halo 2 you reach Earth, which is where you get the BRs. Hell they could’ve been on Earth the entire time and just hadn’t been transported to Reach due to the logistical problems of traveling between one system and another.
Most stories have their share of plot holes, but I don’t consider these to fall into that category.
The battle rifle was used in every branch of the Unsc military EXCEPT the army, which fields the dmr. Noble team fights alongside the army for the battle of reach, hence why the BR is absent.
Brutes were absent from CE because the covenant fleet around the ring was a sangheli led armada. Brutes and elites almost never fought together. During the events of halo CE, master chief only confronts a small number of covenant forces, one would imagine that engineers would be kept aboard large vessels or with heavy ground forces.
