I know the Gravemind was destroyed in Halo 3. But… are the Flood still a threat?
There’s still Halo rings out there, and if two of them served as Flood sanctuaries, are all of them like that? Also, can’t a Gravemind still be formed…right?

If so much as a single Flood spore remains, they have every chance of returning and becoming a threat again. All that would be needed is a single spore, and then it just rises exponentially from there.
As for if there are any left, I’m pretty sure Installation 07 is swarmed with Flood, and Installation 05 may have Flood left as well, unless the Halo 3 Gravemind ordered them ALL to follow him/it on his invasion of High Charity and later the Ark.
Those are my thoughts 
As far as we know, all of the Halos were used to study the Flood. They also exist on some Shield Worlds, like 0459. 05 is clean, since the infected portions were glassed, but there’s still Flood out there on other installations.
And then there’s the Primordial’s comment about the Flood returning from beyond the galaxy…

According to Primordium, the Flood will return in full force to judge mankind once again. So yes it is a fact that they are not only a threat, but what is being built up too.
Well there are flood samples on all the rings. Isn’t installation 05 still under heavy containment? They never explained what happened after Truth left the separatists to stop the outbreak.
Yes, the Flood are still very much a threat. As a matter of fact, we know from the Forerunner Saga that they’re coming back, there’s not a shred of ambiguity about it.
Is water still wet? 
Along with having samples on the Lesser Ark. And with the ark damaged its possible flood broke containment.
Every Halo Installation has Flood on them for research. Since 04 is destroyed, and 05’s was destroyed, there’s still 5 Halo’s that have Flood on them.
Remember, Spark in Halo 3 said that it would only destroy the LOCAL infestation.
There’s definitely Flood waiting outside (Precursors).
And even if a single Flood spore survives, the Flood lives on.

There weren’t any Flood samples on the Lesser Ark. However, there is an incredibly minor implication that the Flood may have survived on the Ark in the Eleventh Hour reports.

In terms of local infestation on a ring, I don’t think we need to worry about that anymore (It’d already been done. The Gravemind from the trilogy)
As for the Flood coming from somewhere else, with the knowledge from the Forerunner novels, I would say, in a manner similar to that of the G-Man: “Prepare for unforeseen consequences.”

With the last true bastion against the Flood conpromised, we might as well consider ourselves screwed.

Dem twelve Proto-Graveminds on Installation 07 though… Humanity is so -Yoinked!- if they find and start interfering with Installation 07.

Possibly more, but at least twelve were specified. Installation 07 would be an AMAZING location to visit, really bring that fear factor of the Flood back. Trying really hard to not see Guilty Spark’s vision of a Halo Ring being overrun by Flood as a foreshadowing element…
If we visit 07 on normal…it’ll make CEs The Library on Legendary look like a cakewalk. Either way if we visit 07 it’ll be a hell of an experience…especially the mind area.
The flood are indeed still out there in some shape or form Installation 05 would most likely have some flood remaining although I bet the sentinels are now winning against them.
And as said a few times, most of the ring worlds and possibly even some shield worlds will have some flood species kept in captivity for studies.
Either way the flood are still out there and if they create another gravemind…well we will have a problem…
