I just beat Halo 3 on Normal in about two hours and ten minutes. I did it in two sittings on two different days. The thing is, on the first day I completed six missions, or maybe seven, and found a couple skulls and terminals from memory of the good old days. But after every mission, and after finding every skull and terminal, at least the ones I found I should say. It didn’t give me a SINGLE achievement. So I thought, “Okay, it will unlock on the next mission, or maybe tomorrow,” but on the next day I beat the game as I already said. I played the three remaining missions and watched the epilogue. This time I got the achievements for the missions on that day. But no other achievements what so ever. It says I completed 11/11 missions for Halo 3 on the menu, but no achievements. At least for half of the campaign and some of the skulls and terminals. WTF, can someone explain this? And maybe help me unlock them.

I did this all in The Master Chief Collection.
Hey OP - there is an Xbox Live outage right now that could be affecting things for you. It may take a day or two for those achievements to register.
